I have one notification for a New Subscribed Thread, when I click on it I see no subcribed thread of mine with new posts, yet that notification doesn't dissapear, and it looks like I can do nothing to make it disappear. Could it have been because I marked the forums read through What's New?
 
@Baf; I think it was Random Message Thread: Chapter 12. I'm getting notifications about it again, though, and when I visit it only those get deleted, that one is still there.

What'd try is unsubscribe, then re-subscribe. See if that has any effect. This isn't a problem I've ever heard of, I'll share this with the rest of staff.
