could someone please explain to me whether I should have modest nature for a special sweeper or timid nature, for a pokemon like alakazam. Is it better to have the speed natures the decrease the stat you dont use, or is it better to hav ethe natures that increase your pokemons best offensive stat, like modest for Alakazam. Can someone please give me some advice.

It depends. Do you want that Alakazam be able to beat a Crobat speed-wise, or do you want it to be able to just kick general ass?
Usually, you go by the highest stat. As Alakazam has 135 in Sp. attack, and 120 in speed, generally you'd make it modest and give it some speed IVs, as this gives you the maximum stats.

go with timid, ^ its not about highest stat, its about patching up stats most of the time, look closely into alakazam, it will die from 1 super effective hit that is 75 in power+ and around 60 if STAB is applied, but that is only under the condition that alakazam can be outran, so pump it max with speed, and 212 or around there with hp evs, to ensure it has 301+ hp to survive 3 tosses from blissey, then rest on special attack, its got enough fire power to kill most stuff in 1 hit anyways.

give it attacks like shadow ball, psychic, grass knote/energy ball, and hidden power/recover

Those are both great idea but that pretty much illustrates the camps of metagame thinking ^_^

It's really up to you and your own personal style. Try both ideas, a mix of the two or whatever you want until you find what's your style =)

freedom-123, I would just switch out of Blissey. That being said, I would max out EVs in SP. Atk and Speed and go with a Timid nature for the Choice Specs varient, Modest for the Scaf varient (which I doubt will be used that much)

You don't want Adamant on a Pokemon that releis on Special attacks, such as an Alakazam, as Adamant sacrifices Sp/ Attk to increase Attk.

Here's a tab;e between timid/modest/jolly

Decreased stat Increased stat
Timid (recommended for a sweeper)-Attack Speed
Jolly Sp. Attk Speed
Modest Attk Sp. Attk

Modest, most physical sweepers are sooooooooo slow, Alakazam can sweep them out of the stadium with an attack. It doesn't need much speed to outrun most pokemon. Crobat- Adamant

*Heracross switches in and kills Alakzam with Megahorn*

Speed is sometimes more important then your offensive stat in some cases. For example: Alakazam, who can be outraced by Timid Gengar if Alakazam is Modest.
Another example: Weavile, who can be outraced by... a decent amount without Jolly.

But in certain situations, a Pokemon with a not so great base offensive stat would much rather have a higher offensive stat then a speed boost.
For example: Crobat, who can't really 1HKO much without the boost of Adamant AND Choice Band.
