Enemies: Sinnoh for sure. Galatic is awesome.
 
Exploring: Sinnoh (Eh, liked all of them, really. Mount Coronet makes up for all of its Zubat)
New Pokémon: Hoenn (I don't even need to say)
Design: Johto (<3 Johto)
Gym Leader: Kanto (<3 everyone)

Gym Leaders I'm tempted to say Johto, because it didn't have a predictable Rock gym at the start.
Enemies Hoenn. Two completely separate stories for each game pack? Sounds like Game Freak tried to make Ruby and Sapphire actually feel like different games. I respect that.

Yeah, poor Hoenn. I never liked that much the whole place anyway, it felt really incomplete, even thought it had nice little things in there.

Enemies: If you mean rival-wise, then Johto. If you mean the villain team, Sinnoh.
