On my recent playthrough of SoulSilver, I kinda noticed that the Johto Gym Leaders only have 4 generation II pokémon between them. So I figured I'd make a list of how I would have done their teams to make them have more generation II pokémon and to raise the difficulty of some of the easy ones:
I'd give Falkner a Hoothoot and a Noctowl instead of Pidgey and Pidgeotto. I'm kind of tempted to give him the kickass Skarmory he has in Adventures, but as he's the first gym leader it would just be cruel.
I'd give Bugsy a Ledian and Ariados instead of Metapod and Kakuna. While it's interesting to see Metapod and Kakuna not being completely useless for a change, Ledian and Ariados are pretty much completely missing from NPC teams, despite being pretty badass bugs.
I'd replace one of Morty's Haunters for a Misdreavus. He'd have all four Ghost-types like that.
I'd replace Chuck's Poliwrath with a Heracross.
I'd replace Jasmine's Magnetons with a Forretress and a Skarmory.
Whiney, Pryce and Clair's teams are fine.
