Some of the trainers on the Battle Subway will say, "I had a bad day at (a place name, such as work) and I will like to take it out on you."

What do they mean by that? and, Why would they take their anger out on the player character?

They mean they want to kick the shit out of random trainers because they had a bad day. And they do it to the PC because you are the random trainer they are against.

Well, the NPCs in the Battle Subway often say very very bizarre things.

Basically, what this instance means, is that they had a bad day at work, and that has obviously made them feel angry or resentful. Knowing that they can't go home to their family and be angry towards them, they want to use their Pokémon battle with the player as a way of venting their stress.

The reasoning for why they want to take their anger out in a battle against the player character? Think about it this way - isn't it possible that just how all these NPCs are one in a long string of opponents for us to defeat, perhaps we are also one in a long string that they are supposed to defeat? It's not a personal vendetta or anything.

To link this to an actual real life event; when I was knocked out in the first round of the UK qualifier of the Pokemon Video Game Championships this year; I was annoyed. Even moreso that not only did my older brother get further than me - but he was also the first in the finalists' lounge. So, rather than let my emotions take over (I cry more often for being angry than sad), I went to the little side event which was a "King of the Hill" type thing - you had to challenge a reigning champion, and end their streak, then you had to battle two others who would try and end your streak (they put a limit on 3 battles so everyone had a chance to enter it). I didn't hold back - there we no rules for these battles, so I used a Kyogre-Kingdra lead and won all 3 of my battles. It let me get out my disappointment and my jealousy in a way that would have a minimal impact on anyone; whereas if I had kept those feelings bottled up, they would have eventually exploded.

trainers you go up against say really stupid random, and silly things in battle tower/subway type of situations. Nothing that I really spend time thinking about.
