Besides the obvious Pikachu Christmas specials which should be listed as well since I don't know them all...what other episodes throughout Johto, Hoenn, and Sinnoh are christmas/snow themed.

Was Indigo the only season with a truly themed Christmas episode?

I don't remember any besides the ones you've listed. I always liked the "Christmas" episodes, though.

Does the Orange Islands episode where Ash takes on the gym leader on the snowy mountain count? I honestly can't remember the episode title or the name of the gym leader, but there was a lot of cold weather and Ash's pokemon had to create a sled out of ice.
 
For snow-themed, there's also "The Chikorita Rescue", "Freeze Frame", "The Ice cave" and "Let it snow, let it snow, let it Snorunt".

And, of course, the two other Winter Vacation OVAs.
 
What about that Snowrunt episode in Hoenn if you are talking about snow themed episodes. Though there have'nt Christmas episodes and shorts in a long time.

Hey, let's guess some awkward and abnormal weather suddenly appear for no reason and cause a snowstorm in Canalave in the Cristmas ep!

AG157 aired in Japan three years ago, just before Christmas. It didn't quite have a Christmas theme, but I recall a tree glistening in many colors that made it looks a lot like a Christmas tree. I'm sure that was a nod towards the coming holiday.
