Most of the fandom blame Pikachu for setting off the seizures, while it is widely believed that the people behind the anime decided to shift the blame on Porygon instead. However, after watching the parts towards the end of the episode, I feel it would be immature to blame either of them.
We can see that before the infamous, most-blamed sequence, the red-and-blue strobe effect can already be seen, and it happens after the missiles shot by the vaccine program impacts something. I can't see why those couldn't have set off any potential seizures either; if not, I could reckon that they may have helped contribute to the effect of "the big one" - most likely, the earlier sequences have already affected the viewers to some degree, and when "the big one" hit, it set off the switch for seizures in people who had the conditions for one set right by the earlier sequences.
The animation team here probably wanted to do something unique for the explosion animation of those missiles; since it was happening in cyberspace, "traditional" explosion animations won't do, so they created the effect to showcase the "virtual" nature of those missiles.
Those missiles (and that vaccine program itself) were unique and particular to that episode only, and were not set off - directly - by Porygon or Pikachu. So long as they don't feature that vaccine program again, I don't see why they can't feature Porygon, or any of it's evolutions, in the future - unless they can't come up with anything that doesn't involve virtual explosions.
I know this is old, but bear with me as I feel the need to correct a common (and old) misconception.
