that where as all other major characters kept their teams the same from GSC to HGSS, such as Gym Leaders, Elite Four and Rocket Exec's, Ash/Red is the only one to have actually changed a member of his team. He replaced Espeon with Lapras, what also strikes me as being odd, is the fact that he already had a water type, I thought they tried to make it balanced but gave him two water types. Why was this? I have a theory of my own, but I want to hear yours first.

They changed it to a Lapras to better reflect Ash in the anime. Take note Red's Pikachu's new moveset, it reflects Ash's Pikachu's current moveset.

That was my theory, but then Ash never really used his Snorlax or Lapras that much. They were only used in the filler between Kanto and Johto. Couldn't they have replaced it with Butterfree, that has Psychic moves and also played a big part early on? Heck, you could replace Snorlax with Pidgeot too.

Red having Lapras this time around was a great change to me, as it went easily down with Superpower, while all instances of Espeon and Umbreon are a pain in the ass. But I didn't actually remember that he had an Espeon before, so no, I didn't find it odd :p

E: Pidgeot and Butterfree are both way weaker than Snorlax and Lapras. The very final trainer should not have such glass cannons, or the battle would wind up too easy.

This.
And Lapras is also a gift Pokémon. They just swapped one gift for another.
And to take advantage of hail.

Ash used Snorlax in the Johto League and the Battle Frontier and he released Lapras at the end of the Orange Islands.

Red is not the only one, Clair had one of her Dragonairs changed for a Gyarados (thank Odin) and Blue switched his Alakazam for a Machamp.

Clair got a Gyrados.

Proton got a Weezing.

Not all the characters were the same.

Red's current team was Ash's most consistent team while in the Orange Islands, the region he was in just before going to Jhoto.

Does this mean then that Red is also based on Ash, just as Ash is based on Red? Not just in Pokemon Yellow.

Ash is based on Red. Character in Yellow is a more Ash-like version of Red. I think that all of Red's pokemon in HGSS are those that the player receives during in-game events in Yellow. Pikachu is the starter. Venusaur, Charizard and Blastoise are obtained from NPC's. Lapras is given to the player by someone in Silph Co. and Snorlax must be caught or defeated to progress.
