Encounters tells the story of three children who live in the region of Blinto, ten years after Team Rocket tried to bring back Giovanni. However, Blinto is not as peaceful as it seems. Something is awakening. Something that could spell the end of the universe. Something that is pulling everyone you've met over the course of the Pokémon games together.

Encounters takes place in an alternate universe, where there are many differences to the world of the games. Below is a list, but you should avoid it if you don't want the game plotlines spoiled.
Main Characters
Red, Blue and Leaf: Red and Blue were best friends instead of enemies, and travelled together with Leaf, Red's sister, through the land of Kanto. The trio took on Team Rocket together, but also battled Lugia, who had travelled from Johto to save the legendary birds. In this universe, neither Red or Blue became Champions - this title was held by Steven Stone. Red, Blue and Leaf also travelled to the Sevii Islands, stopping the Team Rocket Remnants, who were attempting to continue the work in Kanto, and take over the islands, and even met Mew and its clone, Mewtwo, after people went missing in the Cerulean Cave.
Ethan, Lyra and Silver: In the universe of Encounters, Ethan and Lyra BOTH received Pokémon from Elm. Silver did not steal a Pokémon in this universe, because he was friends with the professor. He was given his Pokémon after running away from his father, Giovanni. Silver travelled with Ethan and Lyra after they saved him from being captured by a Rocket Grunt. In the end, the trio stopped Team Rocket, but not before they could bring back Giovanni. After a heated battle, Giovanni was defeated once more, but the trio had to face Ho-Oh in battle before the beasts could be freed. Again, none of the trio became Champions, leaving the position to Lance. Ethan, Lyra and Silve also met Celebi, who took them back in time, revealing some of Silver's greatest secrets, and strengthening the bond between them even more.
Brendan, May and Wally: Brendan and May both received a Pokémon from Birch after they moved from Johto to the Hoenn region. They met Wally, the professor's sickly son, who travelled with through the region after Birch asked him to partake in his Pokédex project. The trio eventually took on the almighty Team Magma and Team Aqua, who tried to awaken Groudon and Kyogre, to expand the land and seas respectively. Fortunately, the trio awakened Rayquaza, who stopped the Weather Pokémon's battle before it was too late. Wallace stayed the Champion, since the trio decided that they were happier together. Brendan, May and Wally also met the Regi trio, who assisted in repairing the damage caused by Team Aqua and Team Magma, Deoxys, who created new life for Hoenn, and Jirachi, who granted the trio's greatest wish and cured Wally of his sickness.
Lucas, Dawn and Barry: Lucas, Dawn and Barry all lived in Twinleaf Town, and received Pokémon after Barry tried to run through long grass. They, along with Looker, a member of the International Police, stopped Team Galactic from creating a new world without spirit, even travelling to the Spear Pillar and the mysterious Distortion World and encountering Dialga, Palkia and Giratina. Cynthia was not challenged, as the trio didn't want the publicity. However, they were still regarded as heroes throughout the region. They went on to discover many more legendaries, including the lunar duo, Cresselia and Darkrai, to cure a young boy's nightmares, Heatran, to prevent a volcanic eruption, Manaphy, Shaymin and Phione, to save the Sinhoh Coast from pollution, and Regigigas, who was essential in creating the Frontier Island.

Evil Organisations
Team Rocket: Team Rocket's overall ambitions were similar to what they were in RBY/GSC/FRLG/HGSS, although they did different things to achieve them. In Kanto, they captured the legendary birds so they could power a generator that would hypnotise all of the Pokémon in Kanto, allowing the team to hold the Pokémon to ransom. This eventually led to the capture of the Silph Building, which was chose for its height, leading to the final confrontation by Red, Lead and Blue. They could not stop the generator activating, though, and had to battle Lugia, who had heard the cries of the birds, to gain its trust and destroy the machine. The Rocket Executives were also present in Kanto, meaning that the trio met them as well. In Johto, the Team Rocket Remnants tried to bring back their leader, who had disbanded Team Rocket after his defeat at the Silph Building. Remembering their first plot, they captured the three legendary beasts to boost the Radio Tower's signal so it could stretch over the whole of the Pokémon Isles. Giovanni, although he was intercepted by Ethan, Lyra and Silver, who had travelled back in time with the help of Celebi, managed to arrive at the Tower, but he was beaten by the Ethan, Lyra and Silver at the Radio Tower.
Giovanni: Giovanni never was the Viridian City Gym Leader, and instead focussed all his efforts into his plots. He was beaten by Red, Leaf and Blue both times they met him in Kanto and Ethan, Lyra and Silver in Johto , ending his plans. These encounters led him to grow a strong dislike of children. Giovanni, like in the game universe, was Silver's father along with Ariana, one of the Rocket Commanders. However, he hated the child and Silver ran away, eventually meeting Ethan and Lyra. Giovanni was not seen in the ten years after the Johto plot at all, but he was still plotting his revenge...
The Rocket Executives: The four Rocket Executives (Proton, Petrel, Ariana and Archer) were the most authoritive people behind Giovanni in Team Rocket. Archer took the role of Rocket Boss during the absence of Giovanni, and still holds slightly higher priviledges than the other three executives. They were present during both Team Rocket plots, and hold deep grudges against both trios, who defeated them in their quest to stop Team Rocket. Ariana had a child with Giovanni in the form of Silver, which is why she hates Silver the most out of the six she has faced.
Team Magma and Team Aqua: The two rival teams of Hoenn carried out their plans basically identically to how they did in Emerald. Both Kyogre and Groudon were awakened, and Brendan, May and Wally had to gain the trust of Rayquaza to end the fight. Both teams returned the orbs they had used to Mt. Pyre, but they were still focussed on their plans to change the Hoenn region.
Archie and Maxie: Archie and Maxie carried out their plots similarly to how they did in Emerald. However, when the two weather Pokémon clashed in Sootopolis City, instead of having remorse, they felt even more determined to change the terrain of Hoenn.
Team Galactic: The Galactic Team once again wanted to create a new world without spirit, and their plans remained unchanged from Platinum.
Cyrus: Cyrus met Lucas, Dawn and Barry at Lake Verity, and kept meeting them around the Sinnoh region. He eventually engaged in a battle at the Celestic Ruins, but was beaten. From then on, he took a dislike to the trio. When he vanished in the Distortion World, nobody knew where he was or whether he was going to come back.

Pokémon Leagues
Kanto League: The Kanto Gym Leaders remains similar to the League featuring in GSC/HGSS, though with some changes. The position of Viridian City Gym Leader is now held by Antonio, who uses Ground-types. Brock, Misty, Lt. Surge, Erika, Janine, Sabrina and Blaine retain their positions. The Elite Four have changed quite a bit, with only Bruno remaining from the original group. This is because most of the Elite Four from Generation II are now part of the Johto Elite Four. Trinity, the Flying-type user, replaces Will, Georgia, the Ghost-type user, replaces Koga, and Tiny, the Dragon-type user, replaces Karen. The League Champion is now Steven Stone, the Champion of Hoenn in RS, who uses a variety of types, rather than just Steel-types. The Kanto League building remains at Indigo Plateau.
Johto League: The Johto Gym Leaders have not changed at all, but there is one change in the Elite Four. Solario, the Grass-type user, has replaced Bruno, who is obviously back in the Kanto League. Lance also remains the Champion, but uses various types of Pokémon. The Johto League building is now separate from the Kanto League building, as it is located on Endless Isle, which is located to the south of New Bark Town.
Hoenn League: The Hoenn League is identical to what it is in Emerald, with Wallace taking the Champion position and Juan leading the Sootopolis Gym. Again, Wallace uses various types instead of just Water-types. The Hoenn League building is still found at Ever Grande City.
Sinnoh League: The Sinnoh League remains unchanged, apart from the fact that Bertha has retired and is replaced by her son Bertie, who also uses Ground-types. Cynthia also remains the champion, and still retains her party from Pokémon Platinum.

Locations
Kanto: Kanto remains similar to what it was in HGSS, but a few changes have ocurred since Generation IV. The Pewter Cave has been created, and serves as a passage from Pewter City to Mount Silver. A new Route 23 has been created, and connects Route 22, Mount Silver and Pewter Cave. There is also a new entry to the Cerulean Cave on Route 24. There are also several new routes that connect Kanto to Hoenn, the Sevii Islands and Sinnoh. The Kanto Routes are 1-28, 52-56 and 127.
Johto: Johto has only received three new Routes: Route 49, which connects Route 29 to Endless Isle, and Route 50, which connects Route 45 to Mount Silver, plus Route 51, which connects the Lake of Rage to Sinnoh. The Johto Routes are 29-51 and 123-124.
Sevii: The Sevii Islands are now all interconnected with bridges and sea rountes, and two new islands have joined the crowd. Sevii now has its own league, the Sevii League, and a new professor, Professor Maple. The Sevii Routes are 54-87 and 127.
Hoenn: Hoenn is basically the same as it was in Emerald, apart from the region-connecting routes. The Hoenn Routes are 87-122, 126, 160 and 162.
Sinnoh: Sinnoh is very similar to what it was in Platinum. However, there are several changes. There is now a Pastoria Cave, which connects Pastoria City to Johto. The Ruin Maniac has also been busy, and has created several more tunnels, which are home to several rare Pokémon. The Sinnoh Routes are 123, 125, 128-159 and 161.

Prologue One: Creation
In the beginning, there was a world of chaos and disorder. Nothing existed. Time didn’t flow. Space didn’t expand. There was no emotion, knowledge or willpower. There was no land, no sea and no sky. But there was an egg. A single egg, born from the darkness. Inside the egg was the legendary Pokémon Arceus. When the egg hatched, Arceus would pass its first judgement, and the world would be created. But Arceus was patient. The world waited.
But something triggered in the egg. Perhaps it had waited too long for this moment. The egg twitched. It shook. It wobbled. It cracked.
The egg containing Arceus hatched.
Instantly, the world changed. Everything seemed to depend on the white and gold creature that now stood where the egg had sat. It looked around the world it had hatched in, its green and red eyes carefully surveying the landscape. It knew what it had to do. The first Pokémon to walk the Earth flung back its head and roared.
Deep in unconsciousness, three dragons heard the roar. They knew what it meant. The first judgement was about to take place. The first dragon was called Dialga, the master of time. It had four legs and stood tall, its blue body and silver streaks glistening. Arceus had called the Pokémon forth to let time flow. The second dragon was called Palkia, the master of space. It had two legs and hunched over, its white body and pink streaks shining. Arceus had called the Pokémon forth to let space expand. The final dragon was called Giratina, the master of antimatter. It had no legs and levitated above the ground, its grey body, yellow spikes and black and red stripes glowing. Arceus had called the Pokémon forward to look after the world they were about to leave. The three dragons knew that the call was of the utmost importance, and should not be ignored. They opened their eyes.
Time started to flow. Space started to expand. A new world was created. But it was not enough. The world had no spirit: no knowledge, no willpower and no emotion. So Arceus called again. This time, three spirits heard the call. They also knew what it meant. The first judgement was about to take place. The first spirit was called Uxie. It was the Pokémon of knowledge. Its yellow face glimmered as it made its way towards the creator of Pokémon. The second spirit was called Mesprit. It was the Pokémon of emotion. Its pink face lit up as the spirit flew over to Arceus. The third spirit was called Azelf. It was the Pokémon of willpower. Its blue face sparkled as it hovered towards the God of Pokémon.
With these six Pokémon at its side, Arceus created the new world. But it was empty and dull. So Arceus called once more and created three more Pokémon to assist in the first judgement. The first of these was Kyogre, the Pokémon that could expand the seas. It was a huge, blue creature, with red stripes running beneath its fins. The second was Groudon, the Pokémon who could expand the continents. It was a hulking, red monster, with black stripes criss-crossing its body. The third was Rayquaza, the Pokémon who could expand the skies. It was a flying, green snake, with yellow patterns decorating its body. These new Pokémon laboured hard, turning the bleak world into a colourful world.
Four more Pokémon were summoned by Arceus to finish creating the world. The first was Regigigas, who created the six regions of the Pokémon Isles by using its immense strength to shove the continents into the places dictated by Arceus. Valleys and craters were formed. Mountains and volcanoes were created. And from the depths of these monuments came Heatran, a huge Pokémon made from rock and lava. Heatran was ordered by Arceus to control the eruptions of volcanoes across the new land. Then three golems populated the world with materials: Regirock, Regice and Registeel. They were all the same height, constructed out of the very material that they deposited in the ground. They completed their mission, and returned to Arceus.
Arceus created more Pokémon to culture the world it created: Manaphy and Phione, the blue seafaring Pokémon, who controlled the waves and the seas; Celebi, the green time-travelling Pokémon, who could travel in and change time; Jirachi, the white wish-granter, who would grant wishes to the purest of hearts; Cresselia and Darkrai, the two lunar Pokémon, who could control dreams and nightmares; Shaymin, the tiny flowery Pokémon, who could bring gratitude and restore plant life; Deoxys, the orange and green metallic Pokémon, who could entrap and free DNA; and Latios and Latias, the two eon Pokémon, who could travel distances in the blink of an eye.
Arceus was pleased, and created two more Pokémon to protect what he had created: Ho-Oh and Lugia. Ho-Oh, the rainbow bird, was bound to protect the skies, and Lugia, the silver bird, was bound the protect the seas. The two birds were assisted by three more birds: Moltres (the fire bird), Articuno (the ice bird) and Zapdos (the electric bird). These three birds flew around, acting as spies for Ho-Oh and Lugia. But the world was still missing something, and Arceus knew what.
The world could not just be populated by its creators. Arceus knew that this was selfish and unfair. So he created Mew, who would become the ancestor of all Pokémon. Mew was a small, pink cat-like Pokémon who was excited, energetic and eager to play its role in the creation of the universe. Mew would evolve into many Pokémon, from the Small Seed Pokémon Bulbasaur to the Snow Land Pokémon Froslass. Mew would be the one to pioneer the Pokémon world.
And so the creation of the world was completed. The Legendary Pokémon took a last glance at the world they had first appeared in and crossed through a portal to their new world. They appeared in a place now known as Sendoff Spring. But Giratina was restless. It became violent, and Arceus banished it back to the place they came from, which came to be known as the Distortion World. Now knowing the power of the Pokémon it had created, Arceus created six precious stones to protect the most important Pokémon. The Adamant Orb for Dialga, the Lustrous Orb for Palkia, the Griseous Orb for Giratina, the Red Orb for Groudon, the Blue Orb for Kyogre and the Jade Orb for Rayquaza, before all of the Pokémon retreated to new homes located all over the new world and fell into a deep, deep sleep...
