Well, since by favorite it would mean just one, I would choose "Together" by Akiyoshi Fumie, the 1st OP of Pocket Monsters: Diamond & Pearl (the Japanese title; I don't watch dubs).

I really liked this the first time I heard it since I feel that it really captures the feel of living in the Pokemon World. The video rocks too, with all of Satoshi's (Ash') party Pokemon performing their attacks, the gang jetting through the sea where a Manaphy jumps out of the water, and Palkia and Dialga roaring at each other with Lucario in between. Awesome.
 
ooh... good question. I know most of them. I really like them all. I guess my favorite is "Whole New World" the first Johto song.

Wouldn't it be cool if the remakes played songs from the anime?

The greatest dub theme ever was the Pokemon: the first movie opening...the movie version of Pokemon Theme. Wow that was great, still have it on my Ipod.

I also really like the new openings' song, but the shoddy animations behind it kind of wrecked the theme as a whole...the song is great.

Favorite theme songs? I'll go with the ones for Advanced Battle and Diamond and Pearl: Battle Dimension as my favorites of those I've seen.
 
1. Johto Journeys (Pokemon Johto) - It's just catchy as all hell...
2. Johto League Champions (Born to be a Winner) - Probably the most "serious" sounding of all of them, this song just has this great drive and feeling to it that really makes it click with me.
3. Battle Dimension (We Will Be Heroes) - I love it. It's a much more mellow approach than is usually taken, and I find this a welcome change of pace. Just a good all-around song. Also, a great way to bounce back after the utter fail that was the first DP opening.

Honorable mention goes out to Advanced Challenge (This Dream).
 
For the dub, I think all 3 of the Johto openings were pretty well done.

I liked quite a lot of the english openings, but I particularly liked the first Hoenn opening. I also really enjoyed We Will Be Heroes - I've got the movie version on my mp3 :)

Japanese openings were all pretty awesome. The creators rarely go wrong with their openings and endings.
 
The movie version of "Born To Be a Winner" is pretty much on the top of my "not commercially available" wishlist. On the other hand, I'm not a big fan of the movie version of "Unbeatable"-too repetitive.
