How do you get to a Pokemon Center if your Pokemon are knocked out?

I presume in the games truly are faint, and even if they don't,as hinted by them being able to use outside moves while being under the faint status, how would they be able to protect you in their condition.

In some games, you whit out,and that's it. In other games, they describe that you ran to the center, presumably by yourself, protecting your Pokemon.

How?

I always figured some kindly trainer took you there when they saw you passed out in the middle of the road. You never see them because even good samaritans have better things to do than sitting around twiddling their thumbs until you come to.

Well, I'm not certain about the original games, but FRLG explained it as the character runs and protects his pokemon from harm. And maybe other trainers (in the wild of course) help out.

What if the nearest Pokemon Center is a few steps away, but the most recent one you visited is on the other side of a dungeon...wouldnt it be safer to go to the closer one?

Only if you'd been there before. but you're right. It's weird.

"Look, the next town! Wait... no! Caterpie! Augh, now I have to go back through the Viridian Forest to heal. Crap."

I guess you just took a grassless route.

And you aren't they perfectly protected inside the ball?

They are. You aren't. Every game starts out with someone warning you about the dangers of walking through tall grass unprotected.

Well there is a run away option. Remember in Platinum Barry was fully prepared to try to just run fast enough that he didn't run into any Pokemon. So when a pokemon comes up in the wild, the trainer just runs away I guess.
