I want to write a gameverse fic that takes place in the future of PokéJapan. Now here's the trickier part. I want it to be a time when humans and Pokémon don't work together anymore, possibly because Pokémon are deemed too dangerous or maybe it's seen as shameful (like what Ghetsis wanted to do in BW). And I don't want it to take place too far into the future, about only 30-40 years.

Do you think it's possible? How would you go about it? Maybe some sort of cataclysmic event could case this?
 
That's a cool idea. I'd say go for it.

Maybe you could make it so Team Rocket or something caused massive destruction or something, they were eventually terminated, and to prevent something so catastrophic from happening again, all the Pokemon owned by trainers where set free and all the Pokeballs in existence are destroyed. But somebody finds a few Pokeballs hidden deep in a forest somewhere, or something, and he/she goes on some crazy adventure to reconnect the bond between humans and Pokemon.
 
I think rather than focusing on an event that would cause people and Pokémon to no longer work together, you could do something like some radical political extremeist comes to power and outlaws people from owning Pokémon, and perhaps executes everyone who does not comply. An oppressive government would make more sense for such a sudden change rather than any one event which might affect some people but not everyone.
Or perhaps you could set the story in a different region altogether where people and Pokémon have never cooperated. But that would remove any interaction with people who were around back before this change occurred, i.e. the character can't talk to some 50 year old who remembers owning a Pokémon during his lifetime.
 
Entirely severing the pokémon/human link seems implausible. Perhaps battling could be successfully outlawed if it were viewed as cruel widely enough. Perhaps highly publicised anti-battling movements over a period of time could change cultural attitudes. Pokémon are far too invaluable to do away with entirely but I like the idea of the government insisting that pokémon workers - like the ubiquitous machoke crate lifters in the games - are given equal pay, for example, and that they were subsequently boycotted out of fear of discrimination by human labour unions...
 
Hmm, it's hard to have such dramatic changes over the course of 40 years. If something really big happened that involved a lot of pokemon (and not just one big, bad, mean one), then people may have grown distrustful.

Here's a thought: What if one of the bad teams succeded in their plans, and made it so that people and pokemon were separated (either because of distrust following, say, Kyogre's flooding of the world, or because the evil guys took and have control over pokemon).

I don't see how the Pokeworld could change so drastically in just 30-40 years. However, if say, Ghetsis had succeeded - not with taking over the world, but with seperating humans and Pokemon. You would still have people who hadn't given up their Pokemon of course, but public opinion being massively swayed could work fairly well. As for Pokemon not interacting with humans, that depends on how you would write the Pokemon. If they were intelligent, its highly likely some Pokemon would still be curious about humans and others would stay away. If they are just animals, then they would probably stay away unless a human ventured to far into their territory.
