Earlier today, around lunch time in the real world, I captured a Yungoos and a Ledyba in Route 1.

However, I was playing Pokemon Moon, which means it was night time, and both Pokemon are listed on Bulbapedia as being only in the day time.I searched around and the game refused to spawn their nighttime counterparts.

I did check... the sky was dark, with stars lining the sky.

I've noticed that too, along with yungoos only evolving in day,I have moon and he would never evolve day or night has to trade him to my wife's sun game to evolve him

I'm going to guess that neither of you have advanced to the point where you partake in the festival in Iki town.

The time of day mechanic is disabled until you partake in that festival until it's over, & you head back home to sleep it off.

No this was post game and I work overnights, meaning when I'm off playing moon was always daytime,I had my yungoos in the 50s before I googled how to evolve him.
I thought about just catching a wild evolved form but I had trained my yungoos

I was past that point, Up to the point after

you fight Team Skull for the first time

I think it's pretty wonky with Moon. It took forever for me to
be able to pass through the wormhole, which is supposed to happen during the day
, even when I tried under a bright sky. I don't think it's broken, though-I did eventually manage to get it done-I think it's just slightly off.

You can only pass through the wormhole during the day if you have Lunala in your party. Perhaps you couldn't do it the first few times and then just added Lunala in the party and it worked without you realizing it was Lunala's addition that triggered it?

Hm, that might have been the case a couple of times, but I could have sworn I tried at some point with Lunala in my party before....
