Can I use the Colisseum bonus disk on a game to get Jirachi if another bonus disk has already been used on it?
 
Hmmmm... I think the logical answer would be no. Nintendo will probably have thought of that. But then again, I dont know for sure. Why dont you try? If you can, that is.
 
The GAME CART knows if you've already gotten a Jirachi/fixed your berry program with the bonus disc. Even if you've moved the actual Jirachi off your cart prior to trying to get another (why of course I've tried! :D). The disc is read-only, so the disc itself doesn't record that information. So I don't think using a different copy of the bonus disc would give you another Jirachi on the same cart. Only using a different Ruby/Sapphire cart that hadn't yet been connected to the bonus disc would yield another Jirachi for you.
 
Actually, if you can use the same bonus disc on the same game as long as you restart the game. It's how I managed to get 4 Jirachis with only one copy of Sapphire and one copy of Ruby.
 
Yes thats right, You could keep getting them as long as you restart your game.
