I was wondering if anyone had any theories or possibly any answers to why Lugia and the Legendary Birds are connected and why Lugia is the supposed leader of the trio.

Arceus to the Lake Trio make sense.
Regigigas to the Golems is obvious.
Ho-oh to the Beasts wouldn't make any sense had it not been explained through the Brass tower burning down and it reviving/creating the beasts to monitor humanity.

But Lugia and the birds have no backstory and this leadership is only touched upon in the anime but not the actual games. So what is possibly their backstory and what exactly do the birds have to do with Lugia seeing how Lugia is mainly Ho-oh's counterpart to Light, Gold, Heart, Dawn, Sky and Life?

The only connection between Lugia and the legendary birds are in the 2nd movie, where all four played a promenent role.

Otherwise no such connection appears in the game. Lugia's only tangently related to GS's plot. It once resided in Ecruteak alongside Ho-oh according to an NPC but it has little to do with Ho-oh and the dogs otherwise.

Well Lugias song can calm the three birds if they happen to fight as done in 2nd movie, but its Ho-oh that is more connected to them. Honestly I'd like an expanson on what Lugias full part is in everything, but as far as I know, very little has been said, in game or in movies.

Yeah, I think it's just because they needed a movie tie-in. I mean, Lugia is a bird of the sea, and the legendary bird trio are birds of the sky. Ho-oh is the one that's closer to the legendary bird trio, although it's already trio master of the beasts.

As I see it, the Birds all represent a season (Winter, Spring and Summer), which Lugia has little to do with. However, Lugia is related to the Moon, which is also related to tides (Also related to the sea, and by extension, Lugia). These affect the world and the weather, bringing changes in several aspects. Seeing how Lugia can cause the Great Flood when it flaps its wings, which has to do with weather somewhat, but more with wind than with rain itself (Which is the case for Kyogre), I can see a slight connection with the seasons the Birds seem to represent. Something I hope they finally ellaborate upon.

There's no clear relationship between these in the games... besides XD. Greevil uses not only Shadow Lugia, but also Articuno, Zapdos and Moltres. Yes, this was most likely made to have more Pokémon available, but seeing how you needed LG to obtain all Pokémon not found in Emerald anyway (Due to the Starters, the Fossils and Slowpoke), they didn't need to put them in at all. Yet they did, and I always thought that had to mean something. More so, they're all under ownership of Cipher's Boss. One individual. Not spread, but all commanded by him. Of course, most people think these "Spin-Offs" are still unrelated to the main series, so yes. This is just how I see things...
