Deoxys, the Rightful Return
So, I was sitting here a moment ago reading through the first few chapters of my Biology textbook for the upcoming school year, mulling over and recalling all the basics and things I already knew. Then I came upon the topic of DNA, a standard in Biology, which prompted me to remember what the acronym stood for: "deoxyribonucleic acid," and naturally I thought of Deoxys, being one of my favorite legendaries and part of my favorite generation. From there, I thought of DNA and its genetic properties, which transitioned to X and Y chromosomes and consequently, Pokemon X & Y. The first thing that popped into my head was the new movie coming out soon (or has it come out?) with Mewtwo and the red Genesect. We all know Mewtwo and his mega transformation are the star of the show, but in my opinion, Deoxys would have been a better candidate for this position. First of all, Deoxys is the DNA pokemon, a giveaway in itself, coupled with this, it has the peerless ability to transform into three other versions of itself with the use of otherworldly meteorites (but I'll get into that in a bit). It is also a psychic type and a powerful fighter, being able to take on a rage-filled Rayquaza face-to-face and put up a solid fight. This would make it an adequate replacement for Mewtwo in both type and strength already, though that is only a small factor. It goes without saying that Deoxys, with its basis in genetics that parallels what is seemingly X and Y's direction, would serve as a perfect candidate for the movie and a subsequent legendary for the game.
Mewtwo is undoubtedly the more popular Pokemon between the two and serves as a powerful reminder of what made the first generation of Pokemon special, but that gives something to think about. Considering Mewtwo's prominence, Deoxys has very little to be remembered for. It came as a late addition to a generation that already has little recognition and often considered the worst in the series (though not by me of course :-D), not to mention it isn't one of the first Pokemon to come to your head when you think "Legendaries," "Pokemon," or even "Gen 3." It certainly isn't by me, and I love it. Because of Deoxys' status and Mewtwo's already high level of admiration and the want for it to stay as a symbol of what it represents, Deoxys would be perfect to bring up again as a reminder of how generation 3 was actually pretty cool. This might simultaneously brighten Deoxys reputation. Older fans would be happy to keep their old memories intact and untouched, while being reminded of another good few years for Pokemon, and newer fans would be introduced to a Pokemon that often goes unaccounted for. And, although Mewtwo and Generation 1 were important, I'd think it wouldn't be long for a newbie to hear of Mewtwo, being the OG of the OL (original legendaries) who was all-around most powerful of any pokemon in its generation. On that note, the want for a generation 3 remake is force that makes itself known among the Pokemon community. This could put that much needed spark in those Genthree-er's eyes. On a side note, Deoxys was a legendary that made very little screen time in any other anime episodes besides Destiny Deoxys and maybe a small appearance in an episode or two. A little extra anime recognition never hurt anybody, or anypoke for that matter.
Moving from all that exposition, there is also some lore significance in this argument that could play a prominent part in answering the question of the origin of Pokemon; this is where the meteorites and transformations come in (you may know where I'm going with this). So, the focus of M16 and recent info releases by GF an Nintendo have brought up the concept of mega Pokemon, with Mewtwo being the Pokemon to introduce it. Well, Deoxys can transform two, but then so can ditto, Mew, and the Tao trio, two of which are also legendary Pokemon, so where am I going with this? The answer lies in those aforementioned meteorites. Mew is often regarded, scratch that, is regarded as the genetic beginning to all Pokemon, part of the reason it was "cloned" to create Mewtwo. It is described how it was originally found, in South America, in a Pokemon Stadium Pokedex entry. Similar real world references are also made in other Pokedex entries as well, such as Gastly's poison being able to "topple an Indian Elephant." With that, it is never described how Pokemon came into being. Pokemon like Clefairy, Lunatone and Solrock all present the possibility of Pokemon arriving from another world, or at least through an otherworldly virus (Pokerus) that turns natural creatures into what we know as Pokemon. Deoxys could be part of that genetic and historical bridge which is never concretely explained (isn't it even said to be a space virus itself in M07?). This would attribute to meteors from outer space landing on Earth or "the Pokemon World" without being noticed as any more than a comet or shooting star, all the while carrying the Pokerus antibody. I'm not denying that Mew could have also come directly from space and mated or spread the antibody, but this post is about Deoxys. Of course, all of that theory and headcanon isn't the point of this post, and I'll maybe save that for a later day. The point I'm trying to get at here, is how Deoxys uses its spacial meteorites to transform. Because of that, and with the Pokemon's possible origins in space, it could be likely that Khanite, Blazekenite and what not all originate in a similar way to Deoxys; extraterrestrial elements. Suddenly, there is a huge explanation for mega evolutions and even some lore behind it. At that point, all GF would have to do is give Deoxys another, more powerful transformation, and megas could have always made sense. To be honest, they probably wouldn't have to put that in at all; with its current transformations, Deoxys would already have defense, attack, and especially speed, the focus of M16, to effectively combat the Genesect. Its perfect, plus less work for GF. Not to mention how Deoxys was misunderstood in Destiny Deoxys in the first place, it was actually kind-hearted, only trying to restore its companion. Boom, now there's an explanation for why it would want to help at all, to redeem itself for any destruction it caused and/or to prove its paragon. If you ask me, I'd say that just about covers much of the frustrations out and about the Pokemon community these days, would you? Just food for thought.

Keep in mind, this is not what should happen, but rather, my opinion on an alternative to GF's decision in the return of Mewtwo. I do not condemn it, GF, or Nintendo and I most certainly do not hate Generation 1. I am also not questioning the wonderful, mystical, and omnipotent power of our God and savior Arceus, its just wishful thinking.

Deoxys came from a meteor that could possibly represent the genetic history of Pokemon as life on Earth or the "Pokemon World" and it would fit perfectly to explain megas and an awesome genetic Genesect rival in M16. Also I love Gen3 and it needs a remake with 4D graphics, real life Pokemon, and legit pre-order bonuses, plus a worldwide Pokemon themed console release.
