Pokemon actually arent natural in the Pokemon World. They just popped out one day, and everyone started to train them. They slowly discovered all the Pokemon, and with them, they discovered Pokeballs, wich pop out when a Pokemon pops out. The last Pokemon to pop out was Arceus, who created the Pokedex and gave it to special humans called the Dex Holders. Then Arceus created the Legendaries, and the Azure Flute, and gave it to the first of the Dex Holders: Antique. Antique married Arceus and had 2 kids: Shiroi and Kuroi. Shiroi was good, while Kuroi was evil. Shiroi built an ancient civilization on what is now Celestic Town, where Kuroi was banished to the Distortion World and founded a civilization called the Shadow People, who are the responsible of Dark-type pokemon due to magic. The people and pokemon of Distortion World died in a war with that of Celestic Town, and were banished into a Spiritomb. Arceus then created Giratina to inhabit Distortion World. Shiroi and Kuroi were immortal and survived. They were the responsible of the split beetween Reshiram and Zekrom from Kyurem. Shiroi is an ancestor of Cinthya, Bianca, and Hilda, and Kuroi is an ancestor of Cheren and Hilbert. N is more complex: he, Anthea, Concordia, and the Shadow Triad were kidnapped by Ghetsis. They really all have familyes in all over the world and are unrelated to him. Ghetsis actually infused his blood into N. Ghetsis homewer is the son of Meloetta and a dex holder named Harmonia Gropius.

All the Pokemon are artificial, and super smart, the reason they cannot learn more than four moves is a Pokemon League limitation. The world runs on these limitations. Pokemon are immortal and have only one need: battle. One of these limitations is that Pokemon cannot be eaten: the characters only eat the same food we eat. The reason for Pokemon existing is a mix of magic and science.

I wouldn't call it conspiracy theory--some/all of this may make for pokemon headcanon. (<-- That thread can be used for personal theories of these matters.) Anyway, it's conceivable enough that pokemon aren't natural creatures / are artificial creatures.

The theories regarding various legendary pokemon and various notable trainers is a little out there, but meh.

Well, Aerodactyl could easily be an "artificial" creature, in its revived state. Just playing devil's advocate.

But it needn't have been a pokemon at that time, but just an "aerodactyl."

It's kinda like an ancient world mythology, with gods and human-born demigods.

We know Pokemon are mortal and have lifespans, thus you have the spirits of the dead Pokemon in Lavender Tower. Additionally, you see "older" Pokemon, at least in the anime, such as Tracey's Scyther.

Also, I'm pretty sure that at some point someone (Oak or one of the other Professors, I think) said that Pokeballs are a relatively recent inventions of humans that allow them to ensure the loyalty of Pokemon after a single battle, instead of having to tame them slowly over the course of years. Basically, it makes them domestic instantly. Also, Pokeballs are linked into human computer systems. Additionally, Oak said he invented the Pokedex, I mean unless that is part of the conspiracy theory, although it doesn't make sense that we could easily reproduce them, if they were just magical technology that appeared.

But it needn't have been a pokemon at that time, but just an "aerodactyl."

But it still existed as what it was, even if it wasn't called a Pokemon. Therefore, it wasn't artificial.
