Mystery lists in the encounter data

In the encounter data, there are two sets of mystery lists, named 入れ替えデータ1 and 入れ替えデータ2 in the Japanese analysis circles. They seem to be associated with grass/caves. The first list is thought to be linked to the National Pokédex, and the second list is thought to be Double Slot data.

The question is, what is the format of this data, and, how are encounter rates affected by this data? It looks to me that the Double Slot lists are just the 2 Pokémon associated with each game, in the order Ruby, Sapphire, Emerald, FireRed, LeafGreen.

Also... another mystery is the encounter rates within each list. I am currently assuming that the rates for the grass list is the same as in previous games, but the rates for the surf and fishing lists... hmmm...
 
Alright, I can't read Japanese outside of katakana, so help me out here.

Under each list, I can tell which ones are grass, surfing, the the three rods.

I'm looking at the two numbered lists in the grassy areas (are those what you're referring to in your post?) and it would appear that they are lists of things that are changed with game events, at first glance.

In List 2, it would appear that each insertion game gets two slots, as evidenced by the power plant, where the same Pokemon repeat except slots 6 and 7, which have Elekid. I'm assuming that these two replace two of them in the list.

In List 1, it's less clear. 0 and 1 look to be related to the swarms, while 6, 7, 8, and 9 are related to the Poketore. When I get back a little later (on my way out the door for Black Friday sales) I'll look at the data more.

Just a thought: List 1's 2 and 3 might be related to Pokémon exclusive to morning, while 4 and 5 are nighttime Pokémon. I mean, there are lots of Murkrow/Hoothoot/Noctowl on positions 4 and 5 and nowhere else.
 
Good idea. I was wondering where the time-specific Pokémon were being stored.
 
OK, this is Coronis's theory:

0 - 1: swarm
4 - 5: night
6 - 9: Pokétore

And that leaves 2 - 3, which as previously pointed out, seem to be the morning Pokémon.

So I guess that's all the main encounter data explained, even if we don't have the probabilities.

Here's a new puzzle for us: figure out the importance of the ordering of these lists: DP encounter data extra. The first 3 are Diamond honey trees, the next 3 are the Pearl honey trees, the next one is the Backyard of Pride extra Pokémon, after that is the safari (more accurately, wetlands) day-specific Pokémon post-National Dex, and the last one is the pre-National Dex day-specific safari Pokémon.
