Some are:

Mewtwo. Looks like a bigger version of Giygas/Giegue from Mother/Earthbound 0

Pokemon Black/White - N's Farewell. Ask Mother 3.

The song from Hoenn Rt 113 is structurally similar to the Snowman theme.

The BW Surfing song is based on the Green Train song from Mother 3.

Also about the Mewtwo/ Giygas connection: both had very strong psychic powers and both felt betrayed by humans and wanted revenge. Earthbound's English subtitle is "The War Against Giygas", but in Japanese it's "Giygas Strikes Back". The main part of the first Pokemon movie is "Mewtwo Strikes Back".

Note how Mewtwo comes before Mew in the Pokedex. I read somewhere that Mew was created after they had cleared excess data from Red and Green and one of the developers (Morimoto?) Found out that there was room for one more Pokemon, so he slipped it in there. Nintendo didn't even know about it at first. They then retconned that Mewtwo was the mutant clone of an extremely rare Pokemon.

^Speaking of music, N's Farewell is quite similar to Mother 3's Love Theme. Route 113's theme is structually similar to Mother 3's Snowman theme

Durant vs. Titanic Ant

Drilbur vs. Mischievous Mole

Garbador vs. Forlorn Junk Heap (its a stretch, but maybe the arms and the idea qualify)

Also, the backstory of Unova deals with twins and a dragon. Remember the Forest Shrine painting of a black and white dragon circling each other? Some people have theorized that Pokemon Black and White are actually Mother 4, and that the Dragon from Mother 3 is the one dragon that split into those two.

I doubt Mewtwo was retconned into anything. Mew was added in without notice, but it was already created. They just didn't know it was placed in the games as an Easter Egg. If you look at Cinnabar, the journals make reference to Mew.

Blue. I guess the idea of a annoying or bad neighbor was taken from Earthbound. (Remember Porky?)

Well...some of the notes sound kinda simular to me ; (Battle with N/"Porky Means Bussiness", BTW)

Somewhat simular....i'll need to compair more. (sheesh. how many pokemon tunes have mother ones hidden in them?XD)

EDIT; Not *IDENTICAL* notes, i suppose....but i detect inspiration. And some simularity to how the 2 are... 'compossed' in some areas?.....
