Charizard->Lizardon->Gojira(Godzilla)
Empoleon->Mumble(happy feet)

Female Zubat- Mabel (I thought of it randomly on the bus on the way to school in, like, second grade, and now I always name female Zubats "Mabel")

In PMD:
I'm a Torchic(female w/sassy nature=Torchic). I picked the name "Musa", as a shortened version of Musashi. (I decided the game's description of a Sassy nature fit Jessie/Musashi perfectly, and tried for about a dozen times to get that result)
Then I checked for what Pokemon a guy with a Naive nature would be (Totodile). My partner is a Totdile named "Koji", as a shortened version of Kojiro, obviously. Well, obviously unless you don't know the Japanese names, anyway.

In PMD2:
I'm a Totodile(in PMD2, female w/Sassy nature=Totodile). But I was sure that a guy with a naive nature wouldn't be a Totodile in PMD2; if so, my plan would be ruined. So I had to shut it off and try again to find out what a guy with a naive nature would be (Chimchar). I then started again and used the names already mentioned above.

I both cases, my team's name is "Rocket-Dan" (there isn't enough room for "Rocketto-Dan" on the line).
Yeah, I got rid of a post-game file in PMD2 just to do that. *doesn't feel like an idiot*

Best nickname for a Pocket Monster I ever came up with, if you think about it. It just... fits. :'D

I nickname everything. It would take a long time, so I'll just list some of my favorite nicknames:

Shaymin > Dracula (Bunicula, anyone?)
Shiny Luxray♀ > Hikari ("Great shining light", feminine)
Shiny Luxray♂ > Hikaru ("Great shining light", masucline)
Ninetales♀ > Mirai ("Future")
Tirepire > Porygon-Z (Completly random)

I nickname some of my pokemon as well.

Female Gible: Kitsume
Female Skarmory: Chibi (Got bored)
Male Espeon: Moonburst
And there's WAY more.

Emerald Team below:

Male Flygon: Razor
Female Swellow: Rayne
Male Swampert: Sokuza
Male Gardevoir: Sapphire
Male Mightyena: Chrono
Rayquaza: Hydrogen

I haven't nicknamed my pokemon in a long time, but I did nickname a few.

Pikachu/Amphoras-Shocker(spiderman villian)
Sceptile- blade(for the obvious)
Charizard- blaze("")

That's all I can remember. I had a team of nicknamed pokemon on a really old game, but I can't remember what I named them all.

Alakazam[m]: Blaise (after Blaise Pascal)
Omastar[m]: Escargot
Typhlosion[m]: Tyson
Ampharos[f]: Jasmine
Ampharos[m]: Amphy
Swampert[m]: BILLY (my sister named him when she was about five or six)
Porygon-Z: Coffee (after JAVA, a programming language)

One time, my brother named his Pidgey BBBBBBBBB (as many capital "B"s as you can fit. It is now a tradition with me and my brother to name Pidgeys and Pidgeottos that.
One time, in Blue, I named all of my Pokemon "Gary".
I have sometimes had files where I've named all of my Pokemon random stuff like "Applesauce" and "42" and "Sir Bob".
Sometimes I just name them their name backwards.
One time I caught a Ponyta that I named after the band that does the song that was playing on the radio when I caught it.
I usually name shinies "Shiny".
I have a male Murkrow in Pearl that is German or something and Murkrow in German is KRAMURX or something like that but I like to call my Murkrow Kramer. (I've never even seen Seinfeld XD)

Blastoise: Honu (turtle in Hawaiian)
Weavile: Miley (after Miley Cyrus)
Meganium: Kevin (after Kevin Jonas)
Charizard: Calcifer (after a character from Howl's Moving Castle)

Takeshi! Haha, wish I'd thought of that. Anyway, I named my pokemon (seems weird really):

Bidoof: Doofbeil
Sharpedo: Cruncher
Blastoise: Shellshock (Based of shellshocker in first movie)
Shiny Spoink: Piggi (Its pink after all)
Sniny Poochyama/Mighteyna: Goldfang (After TV movies Whitefang)
Nosepass: Northpass (It always points north)
Magmortar: Pooltra (Got in a trade)
Ludicolo: Mohoey (no idea why, just thought it seemd a good name)
Sceptile: Bingoz and then Bingo (No idea either whi I choose that)
Shiny Sablyeye: Red Sab (I thought it was red on my GBA SP, but it apears more brownish)
Shiny Machamp: Emerald (Its green, plus I named it after Emerald guard in Takeshis Castle, I think I was watching it when I caught the shiny machop)

Something I thought of

Bidoof

DOOF = German word for a stupid/dumb person

Takeshi! Haha, wish I'd thought of that.

The con about that was that there wasn't someone in the game for me to name Higashi:

I always name my Bidoof Doofus, and it basically becomes my HM slave for the beginning of the game.

I also always name my Eevees after plants or fruits. The first time I got an Eevee, I was listening to a band called Oleander, so I named him that. I later found out that Oleanders were poisonous flowers, and so a tradition was born. My Flareons are always Strawberry, my Jolteons are always Mango, my Vaporeons are always Blueberry, my Espeons are always Jasmine (and female), and my Umbreons are always female and Sakura. My current Leafeon is a female named Tsubaki ('Camilla flower' in Japanese), but I haven't come up with a name for Glaceon yet.

Too many others to name...
