I would say two instantly come to mind:

Quilfish from Johto. It was in a Whirl Cup episode and "Just Add Water" but after that I don't think we've ever seen it again.

Pupitar. Again, aside from Richie having one in Johto and that poacher guy from the ep where TR released Arbok/Weezing, I don't think we've ever seen any other Pupitar.

Porygon line, but that is obvious.

Havn't seen a Diglett in awhile.

Havn't seen a Diglett in awhile.

Diglett was in the Ranger ep in BF, I think. Dugtrio has had a lot of recent appearances with Katie in the Hoenn league and Conway in the summer school arc.

Smeargle: I think it was just in a few Johto eps and the Pichu Bros. Special

Hitmontop: Again, Johto episodes

Nidoran: Even though the male came back recently =D

Pnyta/Rapidash I haven't seen in a while. Same goes for Kangaskhan.

We haven't seen any Porygon, Rapidash, or Dugtrio in a good while.

What about Dunsparce, It hasn't been seen for a while since that boring episode in Johto League Champions.

Both Nidoran families have been seen quite sparsely. Well, Gary's Nidoqueen actually appeared in TWO episodes or something, but I don't think that counts, so...

Some more obvious cases like Mew also come to mind, if we're just talking about the show, not the movies. Apart from the Legend of Thunder, Raikou didn't appear at all. It has only appeared once now, and that wasn't really official either.

I really haven't seen Tangela in a while either.

Hitmontop was in "Pasta La Vista," the last ep 4kids dubbed. :p

I could have sworn only Hitmonlee and Hitmonchan were in that ep. Unless it played a peacemaker with the Dojo Master, I can't see it being in that episode. I'll have to watch it again. XD

What about Magnemite/Magneton voltorb/Electode (In early days they were around a few times, vut can't recall the last time they were shown)

Kangaskhan has not been around much either.

Mawile. Aside from some (Read as: Two) cameos, we've never seen one with another trainer besides Samantha.

Ash/May battled with Hitmonlee and Hitmonchan, but the girl filler character used a Hitmontop to attack TR's mecha at the end of the episode.

Its really Tyrogue that has gotten literally no episodes since its one (terrible) Johto filler.

They were all in Wattson's Gym episode. Brock also had a Magnemite in the trainer school.

Exploud was only ever featured when Treeko evolved, which was pretty fortunate considering how good an episode that was. Otherwise, it's only ever turned up as an antagonist in an ANA short, which isn't really enough considering it's one of the more interesting burly, fully evolved bruisers out there. I could sure go for Exploud bellowing at people rather than another Steelix rearing it's shovel-prone head/

Manectric hasn't fared too well either, it's only major roles being in a rematch with Wattson and..uhh...coming in on the tail end of that one DP episode with the breeder. I'm not a fan of canine/feline pokémon myself, but given how many people are, you'd think they'd be used more often than they have been.

Volbeat and Illumise haven't shown up much for some reason. I'd have at least expected them to be used as background filler pokémon along the lines of the other flying insect pokémon. A lot of people find them unappealing, but I've never quite understood where they're coming from. I find them quite charming, personally.

Numel got but one episode to itself, which was largely treated as character development for Skitty iirc.
Grumpig only ever turned up during Combusken's first contest.
Spinda has only ever turned up once, which is strange given how mind-numblingly easy it would be for these guys to whore out some repetative gag and run it into the ground.
Lileep has never actually done anything noteworthy, which wouldn't be so bad if Cradilly were not in exactly the same boat.
Gardevoir doesn't seem like the sort of pokémon that would turn up once in a blue moon, but here I am, listing it along with these other chaps.

I could go on, but this list is getting long enough as it is. Needless to say, the sad part is that a lot of the pokémon that are seldom used really aren't bad characters. I guess it's easier for the animators to look at model sheets of Machoke, Steelix and Arcanine, but it's still rather irksome regardless.

Generation I Pokemon with IV evolutions will likely appear again when it's time to showcase them.

I wonder that too. Isn't Gardevoir a really popular Pokemon?

Aside from the Ralts ep I think the only time we saw it is in the first Pokehunter J ep when the filler girl had a Gardevoir.

Quilfish, Dunsparce, and Manetric to name a few.

I'm really surprised that Rapidash and Ponyta have made so few appearances. I mean sure its one of those "it looks good on paper, but putting it in action...not so much" Pokemon from Gen I, but I guess horses aren't all that popular in Japan.

It might be an obvious statement, but Kricketot is the first Pokemon to come to mind.

The guy never had a proper intro, and pretty much just appeared in the background of two episodes.

on Kriketot, what about Kricketune... been shown a short time form what I remember, more or less a background pokemon, but not shown otherwise. Never actually liked those two.
