Most of these are nonsensical and unrelated, but I may as well ask.

- Why are traveling groups apparently so rare? It seems like the only people that travel in groups are Satoshi's friends and Team Rocket.

- Can a gym leader actually deny a trainer a badge, even if they won the battle? As shown by Kanto, they can give them to trainers who have lost.

- Let's say a trainer finds a Pokeball somewhere, catches a Pokemon, wins battles + money to buy more Pokeballs, and goes onto catch 6 more. Where does the seventh go?

- EDIT: I remembered. When Satoshi/Hikari/Takeshi's Pokemon battle say, a Team Rocket mech, do they actually get experience from it, or do they only get experience from battling other Pokemon?

Isn't it in the Krabby ep, where Ash catches the Krabby and then it goes to Prof. Oak or something?

Yes, that's correct. In "Mystery at the Lighthouse", Ash caught Krabby, and then it was sent directly to Professor Oak's lab. ^^

I think Yash is talking about a random trainer that has never met a Pokémon Professor or gotten a Pokédex.

In the anime, it seems like the trainers without any storage just hang onto the extra Pokéballs.

I think the six pokemon rule only applies to people who actually take the trouble to go through a professor to get their first pokemon. I remember that one guy in that late Orange Islands episode, for example, who had WAY more than just six Digda.

Damian (Charmander's original owner) had a ton of Pokéballs with him as well.

Actually the "six Pokémon to a trainer" rule has been broken many times, even by Ash himself whe he had Larvitar.

They just don't show the "new capture going directly to Oak" because that new capture won't get any sort of character development, rendering the capture nearly pointless. (Krabby and Muk never got much characterizations until the Pokémon league).

It would probably be extremely bad etiquette to deny a badge where the trainer won fair and square. Infact, it could be against the rules and the status of the gym could be tainted as a result.

Actually, gym leaders are not supposed to give badges away anyway. This is the main reason why Misty had to return to the Cerulean Gym in the first place. Daisy was just giving away badges to people who just showed up and not even testing their Pokémon's abilites to earn a badge. Badges are also hard to obtain for the gym leader either since you have to battle the person who makes the badges to earn the right to give away said badges.

Yeah, but Jet- er, Poncho- was also using them as a sort of cleanup crew for the Electrode.

I mean, the show is about Ash and his friends. Not "random trainer of the day". So for all we know, there may be a computer system in the animeverse just like in the games. They've just never shown what happens when another Trainer catches a Pokemon.

And regarding Gym Leaders: I'm guessing if one of the GL's saw an opposing trainer using inhumane tactics to train their Pokemon, I wouldn't be surprised if they decided to withold the badge until they can prove they can be a decent trainer later. (Although I wonder if that would be the case in Viridian when Giovanni ran things...)

I wonder if they ever found a replacement for the Viridian Gym, remember Agatha said she was only there temporarily until a new Gym leader took over.

We've seen some examples of trainers that didn't go to a professor or get a Pokedex, and those examples have shown that the trainer just keeps every Pokéball with them.

In the episode Charmander the Stray Pokémon Damian had every Pokémon he'd ever caught sitting on a table in the Pokémon Center. Then when he attempted to take Charmander back, he threatened to us every Pokémon he's got. (Clearly showing that he had them all on his person by holding them all above his head) A.J. from The Path to the Pokémon League had all of his Pokémon with him also. It seems as though Pokémon storage is one of the benefits of going through the official channels when starting out as a trainer.

Doesn't Whitney deny your character a badge in the games on account of she's a crybaby? And won't give it to you until you get...something for her which I can't remember?

No, she indeed denies the badge but you don't have to give her anything. A Trainer in her Gym calms her down and she decides to give the player her badge.

But... Ibuki (Clair) also denies the badge in G/S/C. In G/S she wants the player the Dragon Fang, while in Crystal she wants the player to take the test in Dragon Hole.

Indeed, you were almost right, you just mistook Akane and Ibuki's cases.

I remember back in early DP it had been speculated that Roark wanted to deny Paul his Coal Badge, due to the poor animation making it look like Roark was angry as he handed it to him.

Well, a fair bit of Satoshi-tachi's Pokes have evolved from fighting Team Rocket's various machinations. Mukudori is probably the most recent example. But it seems times of stress trigger the actual evolution, especially in cases where the Pokemon's trainer is in danger.
However, some have evolved after fighting the Rocket's weapons, so it's kinda murky.

My guess is that the anime world league contains some sort of dispute-resolving system by which trainers can appeal the results of matches (though to my knowledge this has never actually appeared or been discussed, it is reasonable to infer).

I should add that Clair's grandfather (The one who gave the player the test) chastises Clair for not giving the badge to the player in the first place.
