Ok, got inspiration for this from various sources. Hope it works well!
Plot: Its the distant future, over 100 years ago, a race of alien invaders called the Empiros Seijin made war with mankind and the Pokemon. In the end, the aliens lured mankind into an all out attack, and then used a devastating weapon to turn all the trainer's Pokemon to stone. Without Pokemon to even the tide, humanity were defeated and enslaved. Know, 100 years later, nearly all the Pokemon on the planet have been turned to stone, those that haven't going deep into the caves and tunnels of the Earth, leaving the few resistence groups remaining to fend for themselves. However, a light of hope now exists, a brave scientist has created a special varity of Poke Ball that when used on a statue pokemon, restores them to life and renders them immune to the Empiros Seijin's ultimate weapon, as well as boosts their power. He approtately dubs this device the Light Ball and begins producing them in secret, giving them to those who he sees the potential to be great trainers in. In a suprise attack, the group suprises the aliens in Evergrand City, reclaiming it. Now with a base of opperations, the resistence has two missions, one, link up with other resistance groups and form an army. And second, find Empiros Seijin Prime, the lifeline of the entire invasion force, if he's killed, the other Empiros who are still loyal to him will die with him. Can you manage to be a hero in this battle for humans and Pokemon? We'll find out.

No powerplay and God Mod.
No killing a player controled character without permission, NPCs can be killed at will.
This is important, the Empiros Seijin may mostly be evil, but I will allow you to make a character that's one whose sided with mankind. Other than this, they're NPCs anyone can use and control.
You may have any Pokemon you'd like, but you can only have one Legendary per team.
You may be a 'Pokemon Ranger' sorta, there's a version their device combined with the Light Ball technology. They're trying to free all 'fossilized' Pokemon to restore them to the world.
The professor is the only one who starts with six Pokemon, everyone else has to start with three or less and 'capture' the others.

Empiros Seijin Castes:
Drones: Mutated versions of normal Pokemon, they've got purple flesh and a much more monsterious appearence, but simular powers. They're more easily killed but very feral. These will be the ones encountered most often. These sometimes rebel and join forces with the human race.
Queens: Large, Praying Mantis like creatures with purple skin and the ability to use many Pokemon attacks. Their weakness is a core in their chest, actuelly their brains. If they're struck there, they'll be killed. They also get smarter with each queen that's killed as an adaptation. There are only four of these things, one in each of the four main regions, killing one destroys all drones in the area still loyal to the queen.
Prime: The ruler and spawner of the four queens. He is a huge, much more powerful form of the four queens and dwells in Ore where he rules. If he's killed, all the remaining Empiros not loyal to him will die.

Personality: Kind, hopeful, never gives up once he's started, determined, a natural leader.
History: The scientist who, after years of toiling with disguarded Poke Balls (which without Pokemon were useless), finally managed to make the Light Ball by combining various technologies. He now leads the resistance.
Appearence: Brown hair, blue eyes, white lab coat

Charzard- The first Pokemon he managed to revive as a Charmender, as such he's very powerful and loyal to his master. Male
Arcanine- Revived as a Growlithe, female.
Blazakin- Revived as a Combustkin, male
Garchomp- Revived in this form, female
Empoleon- Revived as a Piplup, female
Entei- Revived at the Brass Tower in Johto, male.

Personality: Somewhat cold, confedent though, a good friend once you get to know her.
History: Born in the darkness, she's been raised as a warrior since birth nearly and is strong in that aspect. She's very protective of her friends and her pokemon.
Appearence: Red hair, green eyes, black leather pants and leather jacket with a red shirt under it.
