Both of them are large spiders on the outside.
On one hand, Aragog is actually able of speaking to humans, and even befriended some. Shelob ate some. Aragog is actually a spider, Shelob isn't a spider, but an unspecified evil that took the shape of a spider.
And both of them were deemed as killers.
This isn't a "who would win in a fight", because such a debate will last forever. This is a debate on which of these two excel at what they do. Is Shelob better at hunting than Aragog? Is Aragog more intelligent because he can communicate with humans?
They seem to be on par in terms of intelligence. Aragog has been able to communicate with humans, and (for the most part) not harm any humans. Shelob has designed her cave specifically to trap anyone who passes it, and makes sure that she only injects little enough venom to paralyse so that her meal stays fresh.
Both of them were feared/hated, but Shelob was so feared that even Sauron didn't dare to try to kill her. But I should note, that he had always regarded her as an ally, even though they never had an official agreement.
On terms of survival, the only soft part of Shelob's body are her eyes. I don't know about Aragog, though. Either way, my vote goes to Shelob.
