Okay, there's this episode about Jirachi which is not dubbed into English yet, but I've read about it in Bulbapedia, and I was like "What the?...."

This is what was written in Bulbapedia:

Ash and his friends are still on Ōkina Island. One night, Pikachu and Axew witness a rare event, the 1,000 year awakening of the Pokemon Jirachi, which only wakes for seven days. When Ash decides to introduce himself, Jirachi, scared of humans, leaves. The next day, Ash and co. meet a young girl who needs Jirachi to make her wish to make the land fertile come true. Ash and co. decide to help her find Jirachi during the seven days it's awake, but Jirachi is nowhere to be found. Will they find Jirachi before the end of seven days, and before Team Rocket gets a hold of Jirachi?

Now, the reason I'm shocked is because, didn't Jirachi wake up from it's thousand-year sleep in the 6th movie (Jirachi: Wish Maker)? How come it's waking up again, and that too in a totally different place? I think this is totally crazy! Does that mean that the movies have no relation with the anime episodes?

What do you think about this?

It's obviously a different Jirachi, the episode itself proves this too I think. It's not the case that of every legendary only one exists in the Pokémon world. If Pokémon movies are canon is questionable in the first place, but that's another topic. But seeing how this Jirachi is different from the movie one, it shouldn't contradict each other.

Well okay, there is still this thing with the Millennium Comet that made the first Jirachi wake up, but it's entirely possible there is more than one Millennium Comet too.

I don't think that this contradicts the movie. It's clearly a different Jirachi. There aren't too many Legendary Pokemon that are confirmed to be one of a kind in the anime, so another Jirachi isn't going to contradict the Jirachi movie.

At this rate I'm pretty sure only Arceus/Ho-oh/Giratina/Kyurem is one only in the anime given that only 1 instance was shown.

Hmm... well I used to think that only one of each Legendary Pokemon existed.... =/

The anime has generally not stuck to that. We've seen Lugia, Latios and Latias all breeding. Even the games don't really stick to that. While there is only one species of Legendary in any individual game, the fact that you catch some in many different games probably means there are different species. Take Latias for example. You can catch her normally in Sapphire, Heart Gold, and White 2, and in Special Events in Ruby and SoulSilver, and it can go either way in Emerald. In addition, Emerald's Pokédex entry mentions a herd of Latias living together.

At this rate I'm pretty sure only Arceus/Ho-oh/Giratina/Kyurem is one only in the anime given that only 1 instance was shown.

There's really no reason to assume there's only one Ho-Oh just because we've seen one of it, especially since we've multiple Lugia, its counterpart. After Movie 8 and Movie 16, I'd imagine Arceus is the only legendary that there is only one of, but even then I really wouldn't be surprised if we see a different Arceus later on. We've seen 2 Reshiram in the TV series so it's not hard to believe there's multiple Kyurem as well. We can very easily see another Kyurem in the anime a generation or two down the line.

Maybe you could make a case for there being only one Giratina, but since some many other species of legendary Pokémon that should logically be unique are shown to have multiple members, I find that a little hard to swallow.
