If I breed a Pokemon, should I immediately give it the medicine to boost a certain stat to 100, and then EV train it? Or does EV-training the whole time have the same effect?

Each medicine gives a Pokemon 10 EVs in its respective stat. Giving a Pokemon a Protein gives the exact same effect as getting 10 Attack EVs from fighting Pokemon. However, you still can't breach the limit of 255 EVs per stat, and you can't feed a Pokemon more than 10 medicine. So, they can be used to speed up your EV training, but you will still have to do some training yourself. :)
