What is it? You know what I'm talking about... that weird tubey thing. That connects to his head.

The only thing I could think of is it's for a leash. And that only works in anime canon. (And the image of Giovanni walking Mewtwo is oddly hilarious now, too.)
 
It could be something to do with connecting his brain or cerebal cortex to his spine to allow movement and to allow his nerves to feel pain.
 
I thought the whole point of the nervous system was to allow for feeling pain and pleasure.

Well, we all know that the brain requires a lot of blood flow, and Mewtwo's brain, being extremely powerful, may need more blood flow than normal Pokemon, even other Psychic types. That tube is probably filled with many veins and arteries to increase the bloodflow, thus allowing Mewtwo to perform such magnificent feats with it's telekenisis and telepathy.
 
It could also be artificial ... like a prosthesis or something. I imagine, as the young Mewtwo grew, it became obvious to the scientists that the original neck would not support that head. So, they rerouted some tissues through a separate tube and got the skin to grow around it so it would look normal (this may also explain the "chest plate" thing he has too).

The way the tube is placed diesn't seem like it is to support the head. IT is very loose. Alakazam also has trouble supporting it's head but compensates by using it's telekenisis to hold it up. Surely Mewtwo, who can control peoples minds, and wipe memories of many people at once and lift multiple objects, including itself to allow them to fly with telekenisis would not have any trouble with it's head.
 
It could still be for extra blood flow, like you said ... I'm only saying it's a possibility it was installed, not a natural body part (of course, seeing how Mewtwo was engineered anyway, "Natural" is in the eye of the beholder).
 
I definately could see it as a means to have more blood flow into Mewtwo's brain. I actually thought that it was a disformity caused by its creation, since it is cloned from Mew but barely resembles a Mew.

Yep, for TR scientists packing up and leaving at a moment's notice -- Oh, crud, the cops! Someone get the clone, would you?

I dunno. Maybe the neck vertebrae separated from the spinal tissue resulting in a "tube" of nerves connected to the cortex independent from the larynx and trachea.

..I..uh...I've been studying anatomy recently. ._.;;

You don't know why does Myu-Two have that thing?

That thing enables you to carry Myu-Two. Sakaki just wanted to be able to carry his Pokemon everytime, everywhere.
