2nd theory, with not enough evidence to back it up. Oh well, here we go anyway. Most of my theories are based on the game themselves.

Lysandre wanted to destroy the world and all the 'corruption' in it. He wanted the beauty to stay forever. And at the cost of destroying all Pokémon in the process. We know that in this now, filth-free world, team flare would be the only one who would survive. Cyrus wanted to create a world where he could rule as it's god, but why? He wanted to end all strife by getting rid of emotions.

But what if I said, Lysandre and Cyrus came to an agreement to make this new world together?

Cyrus said at Mt Coronet in D/P:

"According to one theory, Mt. Coronet is where the Sinnoh region began. In a newly created world... A world where only time flowed and space expanded... There should have been no strife. But what became of the world? Because the human spirit is weak and incomplete, strife has spread... This world is being ruined by it... I find this state of affairs deplorable..."

This is slightly similar to Lysandre's saying

I want to be the kind of person who gives... But in this world, some foolish humans exist who would show their strength by taking what isn't theirs

Cyrus also said in D/P:

Now all will end. And everything will begin. With this Red Chain I will pry open the portal to another dimension. I command that you unleash all your power for me... Dialga/Palkia the mythical Pokémon and the master of time/space! This will bring about the destruction of all things. With everything gone, there will be no fighting and no strife. Can you feel time/space distorting? Only I can choose to stop it. This is the mythical Pokémon that created Sinnoh! Dialga/Palkia the ancient deity of time/space! This world cannot be molded into the ultimate world I seek! It's far easier to create an entirely new world than to change this one! A new world in which I am the ruler of all things! I shall become a deity!"

So we can infer that Lysandre would let Cyrus become the god of this new world, if Cyrus created it. But when Cyrus failed, Lysandre had to resort to getting rid of the 'filth' himself.

Again, another stupid theory, so my body is ready for all kinds of criticism and flaws in this theory. I want to remind you all about how this has to do with the games, not the anime. And the timeline has nothing to do with this.

But the methods of destroying the world were different. Cyrus wanted to use Palkia/Dialga to destroy the world, and Lysandre wanted to use the ultimate weapon. If they were working together, dont you think one would take over the others plan once he failed, instead of going to the trouble of coming up with a new one?

Yes, but you have to consider the length of the trip from Kalos to Sinnoh. And the fact of the method that Cyrus used. He used the red chain from the lake trio to summon Palkia/Dialga. Lysandre would have to go through the trouble of going to Sinnoh, getting the red chain, and summoning Palkia/Dialga again. So if Cyrus failed, Lysandre would have to have a backup plan. One that he did not want to do. Would you like to live on a planet that would most likely be a barren wasteland for everything the weapon destroyed?

it's an interesting thought though I'm not so sure they worked together but its likely Lysandre was inspired by Cyrus since obviously that would have made national news and he agreed with many of his ideas in wanting a perfect new slate. Cyrus also seemed more interested in changing a world to his pleasing while Lysandre wanted to get rid of "evil" even if it meant sacrificing things he loved, like pokemon. they're similar but have a few key differences, imo, but hey maybe they did work together and had a dispute over what they truly wanted? that'd be very interesting.

I like to think that Lysandre decided to come up with his own plan if he argued with Cyrus, but I like to stick with the theory when Cyrus failed Lysandre had to make another one.
