Dex entries;
Ruby - "Shedinja's hard body doesn't move - not even a twitch. In fact, its body appears to be merely a hollow shell. It is believed that this Pokémon will steal the spirit of anyone peering into its hollow body from its back."

Sapphire - "Shedinja is a peculiar Pokémon. It seems to appear unsought in a Poké Ball after a Nincada evolves. This bizarre Pokémon is entirely immobile - IT DOESN'T EVEN BREATHE."

D/P/Pt - "A discarded bug shell that came to life. Peering into the crack on its back is said to steal one's spirit."

2. Spiritomb

Dex entries;
Diamond - "A Pokémon that was formed by 108 spirits. It is bound to a fissure in an Odd Keystone"

Pearl - "It was bound to a fissure in an Odd Keystone as punishment for misdeeds 500 years ago."

Platinum - "Its constant mischief and misdeeds resulted in it being bound to an Odd Keystone by a mysterious spell."

3. Gary's Raticate

Its only speculation but; In Gen 1 you fight Gary and his Raticate on S.S. Anne. After that Gary never uses this Raticate again, and when you see him in Lavender Town he asks you if you know what its like to have one of your Pokémon die?

OMG YOU KILLED RATICATE!!! YOU BASTARD!!!

4. Magikarp

There is something about the dead cold stare of a Magikarp that really creeps me out. You know its just thinking about all the awful things that has happened to it in battle and in the wild. Its just thinking about level 20 and all the evil it can do.
 
probably the old cheatu (i think thats how its spelled) sometimes i see a girl walk out room right next to the room im in. its scary. then i see and old man on a table walking into the wall behind him. thts some scary stuff.
 
The fact that in all the houses there are no toilets, nowhere, in Pokemon. Yet they have sewers. Very scary stuff. As well as that, Darkrai creeps me out, because of the nightmares he gives. Does that mean he's the creepiest Pokemon in Human eyes? If so, I love Darkrai now.

Yeah Darkrai is scary.

His dex reads "To protect itself, it afflicts those around it with nightmares. However, it means no harm."

Gives you nightmares that mess you up pretty bad(like that kid in diamond) but it means no harm... yeah right.
 
I don't believe the whole Raticate thing, I don't think it was meant to be taken seriously in the first place.

As for creepy things, MissingNo. itself is really creepy when you think about it. I find most Pokemon glitches to be unnaturally creepy for some reason.

Yeah, I know. But, the encounter in Lavender Town happens shortly after S.S. Anne. It still is a bit weird. Just the fact he asks you if you know what its like to have one of your Pokemon die is pretty creepy. I don't like knowing that Pokemon die. Not all of them are like Wartortle and can live up to 10,000 years old.

Imagine seeing a wild MissingNo. in real life. I'd have a heart attack seeing that.

Just the fact he asks you if you know what its like to have one of your Pokemon die is pretty creepy. I don't like knowing that Pokemon die. Not all of them are like Wartortle and can live up to 10,000 years old.

Imagine seeing a wild MissingNo. in real life. I'd have a heart attack seeing that.

Well what he actually said was "What are you doing here? Your pokemon aren't dead!" Which considering his personality, he was likely saying it in jest. (It's possible that his Raticate did die, but I'm almost certain Red didn't do it at least)

I guess that's why a lot of the glitches are so creepy to me because I could imagine being the character and seeing all these crazy things happening.

Oh I get it. I thought you were mad at me =( So thanks for clearing that up. The whole thing can be seen in different ways so the mystery involved is kind of what makes this kind of thing a bit spooky no matter how you stand on it.

Even if you take out the interaction between Red and Gary altogether, you're still in Lavender Town. Its perhaps the creepiest place in the entire Pokémon world. A Marowak was killed by Team Rocket there and her ghost haunts it.

Blue is in the Pokemon Tower because he's been looking for a Cubone. He tells you so himself. The most likely reason his Raticate is gone is because he boxed it. You know, the way most people do after a certain point in the game. With over 40 Pokemon at his disposal, it's very likely he just found something better by that point.

Honestly the thing that creeps me out the most is the paralysed planet in the future, in PMD. That grey, post-apocalyptic landscape where the sun never rises is quite eerie, and the music definitely adds to that. Not to mention you're being pursued by a gang of vicious Sableye the whole time who have been ordered to rip you to shreds.

In pokemon land, apparently if you die you can rise as a Yamask and roam the earth in misery, crying when you look at your own face. Tell me that isn't messed up.

Another one:Ash's Pokemon, New and old, haven't died. Seriously though, that's a little creepy. Maybe they are all dead, and the Pokemon world is where we're gonna live when we die. Finally, I can really beat annoying Pidgey to the end... not that I'm violent or anything.
