I know that alot of us wish that they could have put better music sometimes, Anyways, right now lets use our imagination. What video game music would fit the mood, location, etc, in any part of the anime and movies,

For me:

When Ash and friends are in an abandoned village like the one in the battle frontier episode and other run down villages 0

When Ash and friends are in that Millinium Comet festival: Starbit Festival(Super Mario Galaxy)

When Ash and friends or one of them travel through time especially in movie 12: Song of Time(Legend of Zelda: Ocarina of Time)

I think when ever Ash and Friends fight team rocket, they use the Vs Team Rocket Music from GSC.
