They would have a forbidden romance, which makes Axew jealous. In a rage, Axew would then try to murder Meowth in his sleep. He fails, but Iris sides with "little baby Axew," who wouldn't hurt a fly. Meowth lives, but the relationships between all three of them collapse.
I think the new running gag would be Meowth trying to escape from Iris's team, maybe trying to convince her to release him.
It would suck, make no logical sense ("This Normal-type cat Pokemon will definitely help me be a better Dragon Master lol!"), ruin Meowth's individuality of being the only main-cast Pokemon without being owned by a trainer, and nothing good or meaningful would come of it because what the hell would Iris have to TEACH Meowth, even. Unless Meowth desperately needs training to be an ineffectual hypocrite and being able to gain strength using nothing but the power of plot convenience...
Besides, based on the evidence, I think Meowth would much prefer Cilan catching him if he really didn't have a choice in the matter.
I have to agree with what @Shinneth said. Iris is great and all, but I would be pretty annoyed if she actually did catch him, since I don't see how it would help her goal of trying to master dragon Pokemon. Meowth has never been a serious battler at all either really, so it would just take up a slot that could've been used for a Pokemon that would actually aid Iris in achieving her goal. I understand that there aren't many dragon Pokemon in Unova, but there are at least two potential others (Druddigon and Deino) that she could catch, so whatever. Plus, I think Meowth fits Cilan better anyway.
The idea of Meowth being caught by anyone doesn't really sit well with me, though.
Even if he would be caught it'd be by force, and I don't think he'd obey her. Meowth seems so human-like, that I don't think he'd take orders, especially not from Iris, I wouldn't say Iris' and Meowth's Relationship would be strong enough.
Cilan might suggest releasing him, or some negogiation, but I don't think Iris would listen to it, (unlike with Excadrill and the negogiation but that was different) and so it would be amusing, then irksome after a while. He'd probably run away, but always get caught back, oh how depressing...
To be honest I wouldn't have been sure how it would play out. That's what would have been so exciting about it. I think TR are practically dead anyway and if Meowth was to live on through the gang at this point, I wouldn't find it to be a bad decision. I think had she caught him he'd have been kept in a Pokeball (Axew has the role of outsider)and he'd probably just be like all the other Pokemon, with a funny disposition, like her Emonga. They would have had to of toned Meowth's character down, without a doubt.
