Shueisha/Shonen Jump is a publishing company, they only publish comics, books, magazines, and stuff like that. They don't actually make anyone of the games, but only hand out licenses and advertise them through news updates and ads. (Konami handles both the Yugioh comics and games, SJ is just where the series originated)
Square-Enix does multiple stuff, they publish video games, but also do comics magazines and books. They are pretty darn big.
Game Freak is just a small little game company, everything big with them is handled through Nintendo. That said, I still love pokemon so much that it gets my vote anyways even though in truth I have no answer.

I pick Shonen jump because they made my favorite tv show naruto. After that I would choose game freak because they made pokemon. And I never heard of the next company

Square Enix are the guys who make the Final Fantasy games. They used to go by Squaresoft, but since they merged with Enix, they became Square Enix.
