You can include commanders/admins and grunts in this too. Which evil boss gave you the most trouble? Ghetsis was hell for me because of his dragon. I barely got through his battle because I almost ran out of Full Restores.
 
I think I'm gonna have to choose Cyrus, because he's the only boss I've lost to more than once in a game (Platinum).
His Gyarados is pretty tough because it knows Earthquake to take out your Electric Pokemon. It has Quick Claw as well which always activated.
And his Weavile, Honchkrow and Crobat were pretty annoying too.

N and Ghetsis were easy on the other hand.
 
Cyrus was difficult in Platinum because even though I had Pokemon that were superior against his, he always had some trick up his sleeve.
Ghetsis was difficult with that Hydreigion of his. My only Dragon Pokemon was Zekrom.
 
Giovanni in Red at the Viridian Gym because I had no water type with me at the time. He was easy once I got my water type though.
I lost to N in the final battle with him and once I did beat him Ghetsis kicked my ass, so I had to train some more before I could beat them again.
 
The only one I've ever lost to is Cyrus, so, naturally... Cyrus.
 
Does the moustachioed midget dude from Colosseum count? His name escapes me, but battling him wasn't fun (. .)
 
Ghetsis was the hardest for me. It was mainly his Hydreigon that made me lose. I lost to him one time, but I beat him the next time.
 
I'd have to go with Cyrus, but that was partially because I was playing a Nuzlocke when I faced him.
 
Greevil in XD was pretty hard, because I wanted to snag every single one of his Pokémon (3 of them being legendaries >>). Handhelds games though...Cyrus in Platinum was an absolute pain.
 
Ghetsis, no doubt... he was a nightmare. I lost and had to try again :( that almost never happens...
that three-headed monster of his was just... *shudder*

I was evenly matched too, but I only won against Hydreigon out of pure luck and lots of Revival Herbs. Next time I'm bringing a Beartic.
 
Ghetsis was definitely the hardest for me. My team was equal level as his, but I kept making dumb mistakes and his pokemon knew those random moves that screwed me up. I don't think I've ever actually used Max Revives in all these years of playing pokemon before that fight.
 
Ghetsis. Nearly lost to him because of that Hydreigon of his. The other team leaders were not much of challenge.
 
None of them where a problem for me, but I guess Ghetsis because none of my Pokemon's moves had at least a normally effective type matchup against his Hydregion, so it took me a few minutes to kill it.
 
I remember how I had to leave Team Plasma's castle to train up my team to handle Ghetsis.

His Hydreigon was a total monster.
 
Commander Mars at the Valley Windworks gave me a lot of trouble the first time I went up against her. I dunno why, cause every subsequent time I went through, I had no problem with her.
 
Oh yeah, Mars and her Purugly got me quite a few times too. The first time I couldn't beat her but eventually I did by overleveling my pokemon xP
 
For me it was Maxie (in Emerald) on Mount Chimney. I hate that guy's gosh dang Camerupt. Also Archie in the final battle was kind of hard. All the other evil team bosses were just cakewalks for me.
