RTLfan, the meaning of your question is not very clear. Maybe if you clarify you'll get some responses?
 
Are you looking for an actual factual answer as to which Pokemon have made the least amount of physical appearances in the show, background or otherwise?
Or are you more looking for a personal opinion response as to which Pokemon people feel haven't been represented enough? Or maybe Pokemon people want to make more appearances, like their favorites?
 
-Paras/Parasect/Pineco: They haven't showed up much since OS ended.
-Kadabra: We don't see it much nowadays, I really hope it isn't related to the Uri Geller incident.
-Cherrim: It has done nothing remarkable.
-Manaphy: If Jirachi got a focus episode on BW I'm sure Manaphy could get one, as he is quite forgotten.
-Reuniclus: A favorite of mine, I don't know why it only has 2 small appareances.
-Jellicent/Larvesta/Volcarona: They definetely deserve something better.
-Klang/Carbink: While I don't like their design much it deserves an appareance in the standard anime.
-Eelectrik: All it has is a cameo.
-Mienshao: Most of its appareances have been cameos.
-Florges: I hope we see the rest of her formes soon, maybe in the league.

More of a personal opinion response as to which Pokemon you feel haven't been represented enough.

Cherrim - Very true. According to the Wiki it hasn't appeared since DP and its debut episode didn't even revolve around it.
Larvesta/Volcarona - Yep
Mienshao - Its debut episode didn't revolve around it and it only made three other cameos.

Electrike: It made several appearances in the anime....and a couple of them were quite prominent.

Shedinja, would want to see it in the Pokemon league against Ash.
Many good ones were not used in gyms or battles.

- some fully evolved starters were never shown in gyms or the league.

Best example thus far along with Typhlosion.

Apparently it also made a minor appearance in DP162.

I was actually just thinking about those guys. I understand that Porygon's only major appearance caused a lot of kids to have seizures and is surrounded by controversy in it's way. However, it was nearly 20 years ago. Those kids are all grown up now and, in all honesty, I would be surprised if any of them held any kind of resentment towards the show. As well as that, something like what happened as a result of the episode would never happen to kids today. I think it is time for the show to start making some positive memories for the Porygon family and get out from under the shadow of this singular event.

I agree with all of the Pokemon Nicolas721 listed.

I would also personally like to add my favorite Pokemon - Furret. It has had two major appearances, both of which were in my opinion pretty poor and did not showcase the Pokemon to it's full potential. However, that same reasoning can be applied to a multitude of other Pokemon.

I would also like to see Pokemon like Froslass and Chandelure make more meaningful appearances in relation to their Pokedex entries. When I think of Froslass I can't help but cast my mind to episodes such as "Just Waiting on a Friend" and "Seeking Shelter From the Storm". I think the two major appearances Froslass has made were quite wasted considering the quite deep and dark stories they have created for Ninetales and Espurr in those respective episodes. Similarly, I think Chandelure could make a more meaningful and impactful appearance in an episode that actually takes time to explore it's uniqueness.
 
I'd have liked to have seen more of Ash's Torkoal and Misty's Goldeen. But talking Pokémon besides main character's Pokémon, I definitely agree with the Porygon family's notable absence.
 
Definitely Typhlosion and Togetic, but also Eelektrik and Klang. These guys have just been treated extremely poor. Would like to see Larvesta/Volcarona more too.

And of course Porygon2 and Porygon-Z. It's completely ridiculous that 20 years later they still haven't made a single appearance. And the extreme irony with these is that it's Pikachu who caused the seizure, not Porygon........ Just let that sink in.
 
Balkie. It starred in one Johto episode and has only had about four small cameos since then.
 
Tyrogue is also a good one. I would also like to add Raikou. Yes I know it had its own special, but hear me out:

- Both Entei and Suicune starred in movies (Suicune shared the screen with Celebi, but it did save the day). Raikou starred in The Legend of Thunder, but as far as I know it was never dubbed or aired in my country, causing me to wonder as a little kid when Raikou would ever show up. Raikou did star alongside Entei and Suicune in the Zoroark movie but it had to share the screen.

- Both Entei and Suicune had episodes fully focusing on them, with Suicune even having a second episode focused on it in DP. And what does Raikou have? A tiny cameo in Houndoom's Special Delivery and an appearance in a dream sequence in DP.

I've always wondered why Raikou got less focus. Fun fact: by the end of Johto it was one of the only three Pokémon of the first 2 gens (along with Typhlosion and Porygon2) Ash had not encountered yet. It's time it gets an episode focused on it where it interacts with the main characters.

Don't get me started on Ho-Oh. By both anime and movie standards, it's been treaten like crap compared to the other legends. Both it and Raikou are the only legends so far not to get a movie or main anime appearance that is major.

Oh yeah definitely Ho-Oh as well. I kind of forgot about how it has been ignored since it has been pretty important to Ash... at least that's what the writers want us to believe. It has only made cameos. Pretty stupid if you take into consideration the amount of focus Lugia has received.

The Porygon family, only appeared once (in an episode that's banned), and the evolutions have never appeared. And keep in mind that the seizure incident is not a valid excuse to use seeing as Pikachu caused the harm, and it's been a very long time since that incident.
 
I always thought they were keeping Ho-oh in store for something special... and that moment just never arrived. Is it too late? (I hope not, I love that bird!)
