The one i most use is Pokemon list (shows pokemon in team).

I also really like Day care checker, Coin toss (just for fun), Colour changer (just for fun too), and Dowsing machine (but gen 5 version is far better).
 
I liked the Marking Map (easiest way to track roamers, by far) as well as the step counter, for using the Poké Radar, the watch to check the time, and the friendship checker to get an idea of how friendly my Pokémon are (Although admittely, the shape of the hearts doesn't tell you exactly when your Pokémon will evolve by happiness, it's still nice
 
My favorites were the digital and analog watches for checking the time, and the friendship checker because I just like watching my Pokemon bounce around.
 
The Day-Care checker, as it saves time not having to ask the Day-Care Man whether he has found the Egg. I also liked the Dowshing Machine (much better than the one in HG/SS), Pedometer (for hatching Eggs), Marking Map (for tracking down roaming legendaries), Friendship Checker (especially for things like Riolu and Togepi), and Berry Searcher.
