A lot of us don't think, we know. And I know for sure Morty gave a hard as hell time.
 
When you're Totodile most of the things give you a hard time.
 
On during the quest, probably Whitney. That Miltank was the only thing that ever gave me trouble during my GSC playthrough. Post-quest, I don't think any of them will be especially hard.

Whitney was strangely easier for me, if only cause I tried this trick I've been working on with my moves that worked really well. Last time I did something that awesome was a 10 card chain Yugioh which resulted a win for me.

That makes sense. I had no strategy (I also believe I was under-leveled) when I first battled Whitney, so it was a surprisingly tough match.
Whitney's Miltank in HGSS has the Scrappy ability, so now even the trick of bringing a Ghost-type to be immune to it's STABed Stomp attack doesn't work. At least Geodude and Sudowoodo still resist both Miltank's attacks.
 
As long as that NPC who trades you a Machop in Goldenrod is still there then Whitney is easy.

I'm gonna say Clair.
 
whitney was the only gym leader that I had to turn off then turn back on my game for because of that miltank attract, roll out, and milk drink

Yeah, me too considering she was one of the few that didn't resist my starter's moves or was SE on it. That was back in the day when the only Pokemon I would train was my starter.
 
I think that bugsy's team this time around will give me a run for my money.
 
Now that Clair has gotten the easily killable Gyrados, I have to say... Whitney. Damn Miltank.
 
For me, Clair is the hardest. I whooped Whitney's Miltank all over the block with Nidoking & it's handy Double-Kick.

But I think every gym leader can be difficult, if you make it into a decent challenge. For example: Fight Falkner with only bug and/or grass type pokemon.
 
In a recent play-through of Silver, I OHKOed Clair's Kingdra with Present from Delibird... So unless some real changes (yeah Gyarados, I'm looking at you!), I don't really think she's gonna be so tough.

My favourite tactic against Whitney is simply to get a Geodude/Graveler that knows Selfdestruct and blow up right in that cows face. Works wonders every time. Not going to do that now though.

Morty is probably going to be the worst. I always stock up on Awakenings before that match in GSC, that blasted Hypnosis + Dream Eater... And now with Special Shadow Ball...

I remember my first time against Jasmine. My Chinchou saved my ass (and evolved too). Later on though, I've learned to use Steelix's weakness against it, so Jasmine won't be so tricky.
 
Honestly, I can't remember who gave me a hard time. I think Morty gave me the biggest surprise. I have to say, out of the rematches... They are all somewhat difficult because they actually use strategies and plans, plus the first pokemon they send out can be random in these games so you can't always arrange your teams to have a strategic edge.

I know with Morty, in the rematch, he beat me twice, and then I unexpectedly swept him in the third time with Rotom.
He's got an annoying strategy to use substitute to protect him from all your stat changers and he gives his Gengar Focus blast to take out any dark types making it hard to sucker punch him and giving an extra turn to Focus blast your Steel and Dark Types. He also gives them Destiny Bond so you have to be aware of that too. It's great, but you can't really treat the rematches like the regular trainers but more like the frontier brains.
I just think it's great that they have teams that do pretty well against their weaknesses. It does make it more fun and challenging, and it's a great way to train because most places, as you know, don't offer good ways to level your people up to 60 let alone 100 for Red and the Elite 4 Rematches.

I think Clair will be the toughest because of Kingdra and the 2 Dragonair's, Gayrados is easy to beat.
