Y will probably put up a really good fight so that they showcase it as a good Pokemon. But X will still win, it's a matter of character importance. Alain just is way more important that Trevor to the plot.

Yep. That's the problem many are having. Y's long desired debut will include it losing to X, regardless of how well it does in the battle. It's an irrefutable fact.
 
I think it is pretty cool that Mega Charizard X would be the winner of the two. It doesn't have a 4x weakness to rock or any 4x weakness at all, it is no longer weak to Water and Electric pokemon plus it is part Dragon. So it is not surprise that it would defeat Mega Charizard Y here.
