I find it easiest to just assume each game is an entirely separate universe.
even gen 1 to gen 2 which was developed as a direct sequel as it seems a much better explanation for all the new Pokémon to me than "we thought there were only 150 Pokémon in the world until around 100 more were discovered in the neighbouring region which is very easy to get to. Particularly when you consider that even Gen 1 had a world traveling ocean liner!
Edit: don't get me wrong, I love hearing fan theories and head Cannons, just since I always had anime/main games/side games as separate universes anyway so when the games confirmed multiple game universes everything made much more sense with the easy excuse ;-)
