One of my favorites HAS to be Battle! Giratina from PLA. I don't know how they made SUCH a good remix.

The battle themes from G/S/C and HG/SS are all great. I think my top favorites are the Rival battle theme and the Kanto wild Pokemon and Trainer battle themes.

Zinnia's battle theme is a longtime favorite of mine. Some others I really like include Miror B.'s battle theme from Pokemon XD, Chairman Rose's battle theme, and Marnie's battle theme.

Damn, waaaay too many to count, but this one is right up there, as the first true trainer battle (I battled in Colosseum's battle mode a lot) I ever had:

vs. Ghetsis (B2/W2) - a lot creepier than it was in B/W.
vs. Lance/Red - again, just epic.
I also really like: vs. Hoenn Gym Leader, vs. Weather Trio, vs. Cynthia, vs. Giratina, vs. Unova Gym Leader, vs. Cheren/Bianca, vs. Aura Trio, vs. Zinnia, vs. Deoxys.
