As I'm looking at the most recent episodes of Diamond and Pearl, I notice something. Wobuffet seems to be popping up for a few scarce moments, or only when it is blasting off. The thing I wonder is, why does it do that, especially with the blasting off. Does it want to feel pain or something?

It pops up to agree with things. It's Japanese name is a pun meaning "so it is", so when someone says something that the writers want to emphasize, Wobby pops up and agrees with it.

And Wobbufett's whole schtick, as a species, is feeling pain. They have to take severe damage to do anything useful, so the thought of a Wobby as a masochist is pretty easy.

No, I always noticed that kind of behavior. But it seemed more evident as we go along in Diamond and pearl.
