I don't think I'm the most qualified person to ask. I suggest using Riski's guide here. I used it to learn how to RNG for egg IVs in HG/SS. It's really helpful.

Species clause means only one of each pokemon per team. If you are using them on different teams that's another story.

EVs do not equal stats. When you hit 100 they will equal the amount of stats you add with EVs, but you aren't going to see them all at level 3.

Well most tournaments/standard battles have a species clause. So no you can't use two Heatrans. Heatran has many common weaknesses as it is, so using two would probably not be a good idea anyway, even if they are played differently.

It doesn't matter how you get the EV's. Lower level 1 ev per or higher level 3 per kill. Whatever is easiest for you to keep track of.
