HELP: Pokemon movies in an anime rewrite

Hmm... That’s a tough question. The first movie would be after Gary’s failed Viridian gym challenge, so before the Kanto conference.

That’s about all I can narrow it down too.

I think this is only something you should worry about if you get far enough for it to become relevant. You have a lot of work ahead of you before you get as far as M1, after all.

Consider comparing the original air dates of the movies compared to different seasons of the anime to make the judgment yourself. If you're doing as significant a rewrite as you seem to be, the decision is entirely in your hands.

Right, I can make that call. Since they start at a port...I have several potential options...Plus I'm going to need to alter it a bit with what I have in mind for Ash's Team.

Since I have a similar problem with my own Black/White anime rewrite, I either look at airdates/teams to have a rough idea of when events happened, or I simply move and rearrange the movies in ways that better fit to the plot. Both methods could work well, methinks.
